Does anyone know what the torque specs are for the water pump mounting bolts and the thermostat housing nuts? Thanks

I don't think it's specified anywhere in the WSM, but in such situations I generally consult a table of standard torque standards. Most of the bolts on the engine are Grade 5 (assuming you're using factory bolts), then you can use the following chart to give you reasonable specs for most of the bolts that aren't specifically specified in the WSM:
